Heraklion is neither Crete’s prettiest harbour city nor the best base for crossing the whole island. It is, however, the most efficient gateway for a short central-Crete trip: the airport is close, the centre is active, the archaeological museum is exceptional, Knossos has an urban-bus connection and several beaches or excursions work without renting a car for all three days.
The plan succeeds only when you resist adding Chania, Balos, Elafonissi, Agios Nikolaos, Matala and Knossos to the same weekend. For three days, keep the structure clear: one Heraklion day, one Knossos day and one sea day. The last can be easy at Ammoudara, more beach-led at Agia Pelagia, more memorable on a Dia Island cruise or longer with Matala and Phaistos.

Central Heraklion
The strongest choice for Knossos, the museum, harbour, food and buses. You do not sleep beside a beautiful beach, but you remove the transport friction that weakens a three-day trip.
Ammoudara
A long beach west of town served by the urban bus network. It suits travellers willing to commute for the museum and evening streets in exchange for daily swimming.
Agia Pelagia
A more appealing bay for swimming, but less convenient for central Heraklion, Knossos and early starts. Choose it when beach time clearly matters more than urban flexibility.

Heraklion wins on logistics. That efficiency can fill three days without a car or a hotel change.
It loses to Chania for harbour atmosphere and to Rethymno for the immediate old-town-and-beach combination. Heraklion is a real Greek city: dense, noisy in places and not beach-oriented in its centre. It suits travellers who value archaeology, food and simple excursions more than opening the window onto a turquoise bay.
You want Knossos without friction
The site is close, urban buses operate and the museum gives meaning to the frescoes and objects. The city is also efficient for a late arrival or early departure.
The western coast is the priority

The old town and long beach form a more immediate package. The airport and Knossos become less direct, especially on a very short trip.
Swimming matters more than culture
The bay is more attractive than Ammoudara, but bus timings or a transfer matter more. One Heraklion day remains realistic; three commutes are not.

The most efficient first-trip zone lies between the archaeological museum, Eleftherias Square, 25 August Street, Morosini Fountain and the old harbour. You can walk through the central sights, remain close to urban-bus stops and reach Bus Station A without dragging luggage across the whole city.

Central Heraklion
The most robust choice. A slightly dearer room can remove taxis, waiting and meals forced by an isolated location.
Ammoudara
Good when you want to swim daily while keeping urban-bus access. Avoid far-western properties without a practical stop.
Agia Pelagia
Use it when the sea represents two of the three days. A late arrival may justify a pre-arranged transfer rather than uncertain connections.
Karteros
Useful before an early departure, but rarely the strongest base for the whole trip. Use it only when the schedule and saving justify reduced central access.
How do you travel from the airport and around Heraklion?
Urban buses serve the airport, centre, Knossos and Ammoudara. Intercity KTEL buses connect other towns and several beaches. Departure points and timetables are not interchangeable, so confirm the operator and station before designing a day.

Urban buses connect the airport with Heraklion during operating hours. The service is not overnight, so a very late arrival generally requires a taxi or transfer.
Knossos and Ammoudara
The official network lists line 2 for Knossos–Skalani and line 6 for Ammoudara. Check live information that morning because frequency changes by day and season.
Agia Pelagia, Matala and eastern Crete
These use the intercity KTEL Heraklion–Lasithi network. Seasonal programmes are published as announcements; check both the outward journey and last return.
When should you rent a car? Not for central Heraklion, Knossos or Ammoudara. It becomes useful when combining Phaistos, Matala, a village and a beach in one day, or exploring small coves. Rent for 24 hours rather than all three days.

Seeing the museum before Knossos helps you recognise frescoes, ritual objects and daily-life evidence the following morning. The reverse order also works, but usually requires more reading in the heat.
Knossos at opening time, then Archanes or a slower city return
Full admission to Knossos is listed at €20 by the Greek Ministry of Culture in July 2026. The archaeological museum also lists €20 full admission at that date. Hours vary seasonally and Wednesday museum hours differ, so check official slots before paying.
Choose one sea day according to budget and energy
Agia Pelagia is a fourth answer: a more attractive bay than Ammoudara, cheaper than a cruise, but more dependent on KTEL schedules. Check the last return and exact stop; some properties use the Agia Pelagia name while sitting above steep access roads.

Balos and Elafonissi: do not add them from Heraklion on a three-day trip. The road or tour crosses much of Crete. Stay in Chania or dedicate several nights to the west. How do you visit Knossos without wasting the morning?
- Buy an official time slot or guided product before busy periods. Use the ticketing service linked by the Greek Ministry of Culture.
- Arrive at opening. You avoid part of the group traffic, heat and waiting around reconstructed spaces.
- Respect the exposure. Shade is limited; water, a hat and stable shoes matter more than dressing for photographs.
- Understand the reconstructions. Arthur Evans restored several areas heavily. The museum or a guide helps separate surviving fabric, reconstruction and interpretation.
- Keep energy for the return. Two hours is enough for many visitors; do not immediately schedule a cross-island journey.
Guide or independent visit? Independent entry is cheaper when you prepare properly. A guide adds more value at Knossos than at many visually obvious ruins because the levels, reconstructions and proposed functions are difficult to read without context.

Compare flights to Heraklion and Chania when dates are flexible. The lowest fare is not automatically the right one: the airport must match the part of Crete you actually plan to explore. Crete’s capital has enough local demand to avoid relying entirely on the most tourist-facing streets. Move slightly away from Morosini Fountain and the waterfront, look for daily dishes and ask the fish price before ordering when it is charged by weight.
